What are black and white trapezoid pieces for?

For the vents on top cover. The black ones are for summer and hot weather. The white ones for cooler temps. I had called Co and asked since there really wasn't any info with the kit.

Can the hives be painted?

Yes, the hive should be painted with exterior latex paint to protect it from the elements.

Bees get into the large opening for the bottom pan with oil and drown/get smothered. Is there anything to protect them from it?

There should be a metal grate on bottom to prevent your bees from getting down into bottom pan area.

Is the screened bottom attached to the deep?

No, it is not attached. There are indentations so it can be attached with screws if desired.
